Soul, Maka, Black Star und Tsubaki sind bei ihrem Nachhilfeunterricht auf dem Friedhof. Sid-sensei, ihren ehemaligen Lehrer, der nun Zombie ist, haben sie bereits besiegt, aber er war nur ein Werkzeug. Hinter alledem steckt der teuflische Dr. Stein. Er kann ohne jede Waffe die Energie seiner Seelenwellen auf einen Gegner richten und ist praktisch unbesiegbar.
Maka, Soul, Black Star, and Tsubaki with Sid in tow tied with Tsubaki's chain arrive at Franken Stein's laboratory and upon first appearance they think him to be just an idiot. He reveals that he can see the others' souls and he makes comments on them. After the fight starts, it is clear that Stein has the upper hand, and he shows this by nearly killing Black Star. Maka gains the power to see souls during the fight which is when she loses any confidence to continue, but Soul manages to get her back to fighting. They again attempt the technique Witch Hunt, and manage to execute it perfectly, but Stein easily dispels it, throwing them both back. Stein approaches and Soul protects Maka from him. When all seems lost, Stein reveals that the entire thing regarding Sid and himself was set up by Shinigami and therefore they were never in any danger of dying. The next day, Stein makes his appearance at Shibusen as the new teacher for Maka's class.
Sid ayant été défait, Maka, Soul, Black Star et Tsubaki se rendent au laboratoire du docteur Franken Stein, le scientifique à l'origine de la zombification de leur ancien professeur. La tâche s'annonce ardue : Franken Stein est en effet considéré considéré comme le meilleur Meister ayant jamais été diplômé par l'institut Shibusen...
I quattro studenti raggiungono la casa di Stein, che appare con l'intenzione di compiere un esperimento sui ragazzi. Fa la sua comparsa il Dr. Stein, il più forte Maestro D'armi della Shibusen. Soul, Maka, Tsubaki e Black Star lo affrontano senza avere successo. Si scopre che il padre di Maka, prima di conoscere l'ormai ex-moglie (e madre di Maka) è stato per cinque anni arma di Stein, il quale conduceva su di lui degli esperimenti. Vedendo il grande coraggio dei ragazzi, Stein dichiara finito il corso di recupero. In realtà era tutto programmato e Maka e gli altri rimangono senza parole. Stein diventa poi il giorno dopo anche il loro insegnante, in sostituzione di Sid.

Maka, Soul, Black*Star y Tsubaki con Sid, llegan al laboratorio de Franken Stein, el les revela que puede ver las almas y les habla de ellas. Luego de esto inicia la batalla contra Stein; Maka gana el poder de ver almas durante la batalla, pero pierde confianza en sí misma, sin embargo, Soul le ayuda para que se anime a pelear nuevamente.
