Space pirates are threatening commerce in the Sarbylion Galaxy. However, their base is located in neutral territory. D.I.C.E. is charged with secretly moving the pirate's planetoid base out of neutral territory so it can be seized. However, a mysterious stranger interferes who seems to know young Jet.
A young boy living on Planet Balios is in desperate need of a vaccine for his deadly illness. However, the planet's constant magnetically-charged blizzards make travel impossible and communications spotty. To save the boy's life, D.I.C.E. has to take the medicine through some of the most hazardous conditions possible, and time is against them.
Noticing continuing tension between the two pilots, Tak has Jet and Robert engage in a competitive mission to recover a treasure from the ruins of a desert planet. But while Jet and Robert are not aware of the true nature of the mission, Tak doesn't realize that other elements are about to interfere as well.
Jet's inability to control his emotions places him in trouble in D.I.C.E., but he can't shake off his animosity towards the Phantom Knight, so he decides to set off on his own to settle the score, wanting to know how the Phantom Knight knows things only Zack would've known. However, Jet soon encounters even greater danger when a new Dinobreaker appears: one that acts like a machine!
Forced to convalesce after his defeat to the robotic Motostinger, he learns that Motoraptor is on the brink of death, and this forces him to consider his behavior and his commitment to D.I.C.E. Meanwhile, the Motostinger and the Phantom Knight are still a threat, and the time will come when Jet must decide whether or not to return to the action.
D.I.C.E. Fortress F-99 has been sent to Planet Zosh, a planet ravaged by war, to rescue workers exploring an abandoned laboratory. The problem is that the old laboratory was working in the field of genetic research...namely the creation of biological weapons. And these living weapons are now stalking the D.I.C.E. team!
The D.I.C.E. team is on the planet Gowron on a mission to recover a shuttle that lost control on launched and plunged to the bottom of the sea. Only Marco and his Monocrawler can withstand the pressures at those great depths. But he soon discovers he is not alone down there. Furthermore, a secret agent from enemy planet Deeras reveals that the cargo is not what D.I.C.E. was led to believe.
D.I.C.E. is summoned to the planet Millet in search of a fugitive android. It's odd enough that an android has gone rogue, but the fact that this android stole top-secret data makes things even more complicated since they have to recapture the android without drawing attention to themselves. And as if things couldn't get any stranger, not only was Captain Spike secretly hired for the job as well, but the Phantom Knight is somehow involved, too!
Captain Spike is shot down during a rescue mission and is reported missing somewhere on the aquatic planet Deeras. Given the dangers of the planet, Jet and Tak need a guide. But with Deeras on a war footing, there is only one Deeresian to whom they can contact for help: the captured spy who had tried to sabotage Planet Gowron's Absolute Zero Missile. Their only hope to rescue Captain Spike lies in trusting the enemy.
Jet takes a ride aboard the Special Express: a high-speed tube train. By a strange twist of fate, another passenger aboard the train sets off a chain of events that cause the train to speed out of control. As the only D.I.C.E. member aboard, only Jet and his Motoraptor can save the passengers before the train crashes to its doom.
The D.I.C.E. Body of Elders has given Fortress F-99 the task of representing D.I.C.E.in the Heron Festival on planet Tole. At first, it looks like a rather run-of-the-mill parade job, but something prompts Jet to investigate elsewhere, and he discovers a secret underground city, home to ancient Fahmi people who claim to be the keepers of the true Heron Festival.
Jet volunteers to be the D.I.C.E. member sent in to negotiate a hostage crisis at a bank robbery. However, things just get stranger from there. He learns that the bank robber stands mere inches tall and never intended to rob the bank in the first place. It seems that a string of cosmic coincidences has led this father to his unfortunate position. Jet promises to help make things right...but the only way to do that is to get himself in trouble!
Rough weather on the planet Donun prompts Jet, Marco, and Puffy to take a detour through some mysterious woods. Legend has it that the woods are forbidden: a place of exile for lawbreakers. Now Jet and company will learn just why these woods are forbidden as mysterious illusions draw them deeper into the forest's depths.
Fortress F-99 is hired by archeologist Dr. Falcom to explore the mysterious planet Sitan for clues to an ancient riddle: the Sitan Kaleidoscope. The problem is that his rival archeologist, Dr. Reeje, has contracted B-DICE for the same job. A race begins to solve the ancient riddle: one that reveals the Sitanians' distinct mastery of life, space, and time.

Jet, already suspicious about the Phantom Knight, decides to take drastic action to seek answers. Meanwhile, the Body of Elders reacts to Commander Sid's actions by declaring D.I.C.E. Station F renegade and ordering the station and all inhabitants captured. D.I.C.E. members will now fight each other.

Jet and company face the daunting task of protecting Station F and then preventing the Body of Elders from traveling through Heron's Gate. For the young crew of F-99, it will be their toughest, most physically- and mentally-difficult mission.
Fortress F-99 becomes the first D.I.C.E.members to cross the fabled Heron's Gate. Beyond, they discover a whole other universe full of unexplored worlds and new dangers. Even as F-99 establishes a foothold in this new dimension, they also discover this new universe to have its own guardians: a myaterious group of five highly-trained warriors named the Heron Knights along with their unique biomechanical companions, the Knightbreakers.
In the aftermath of their first encounter with the Heron Knights, the D.I.C.E. team unearth a huge, mechanical structure resembling a Dinobreaker but shaped like a dragon. The D.I.C.E. team feverishly investigate its secrets and determine it to be products of the Heronians. Then, a mysterious boy emerges from within. Calling himself Clozon, he offers to give them the fortress if they simply take him home. Trouble is, home is a long way from Heron's Gate.
The D.I.C.E. team learn more about the Heron Universe from Clozon and his mother. Jet also learns to his astonishment that Clozon got the Dragon Fortress from a former member of the Heron Knights. Then, as they head out again, they learn of a shipwreck. Tracking the escape pod to a nearby planet, Jet discovers a very familiar face inside: his brother Zack, aka the Phantom Knight!
Commander Sid gives D.I.C.E. the rather ignominious tasks of showing some executives around the Heron Universe so they can establish trade relations. However, when D.I.C.E. reaches the planet Lakia, they encounter the Phantom Knight again, and his actions bring unexpected upheaval to the planet's floating city, forcing D.I.C.E. to intervene to rescue the people.
While tracking down rogue treasure hunters, an emergency situation causes the mysterious sealed room inside the Dragon Fortress to finally open. Inside is none other than the missing half of Zack's infamous Malusword. Sensing its awakening, Zack flies to the Dragon Fortress to retrieve it; however, desperate to learn his real motives, Jet takes the blade and challenges him to a battle. When the two halves of the Malusword come together, unexpected things begin to befall Jet.
The fusion of the Malusword has caused Jet and Motoraptor to go insane. Overwhelmed by the spirit of the Malusword, they go on a berserker rampage, overwhelming anything that gets in their way. And what's worse, the Heron Knights have united to stop him by any means necessary. The D.I.C.E. team need to find a way to break the hold of the Malusword before the Heron Knights decide to banish Jet, sword and all, to another dimension.
Haunted by his time possessed by the Malusword, Jet becomes obsessed with finding his brother. Disobeying orders, he hijacks the Dragon Fortress only to discover Chao is still inside. He agrees to help Jet follow the urging he's been feeling. Meanwhile, the rest of D.I.C.E. find they have no choice but to enlist help from the one group of people with the ability to get ahead of Jet: the Heron Knights.
In pursuit of the Phantom Knight and the Malusword, Team D.I.C.E. make their way towards the heart of the Heron Universe. Meanwhile, two Heron Knights are hunting wild Dinobreakers when they come upon a cave where the raw Pellets give off a strange radiation. When the mysterious energy knocks them out, D.I.C.E. decide to investigate it in case they're in danger.
The missing half of the Malusword has been found again, and Jet waits for his brother to arrive. But D.I.C.E. is determined to make Zack's approach as grueling as possible. Once again, brother will clash against brother for control of the Malusword. Jet fears the sword will overpower Zack like it did him while Zack claims to be obeying the voice of the sword in fulfilling a greater goal.
On the way to Planet Alec, Team D.I.C.E. come upon an odd sight. It is a village built in the shape of the D.I.C.E. logo. Upon arriving, they learn that the village had been found and improved upon by the legendary Captain Dice, founder of the organization, who had decided to build the village into a care center for the elderly residents within. His whereabouts since founding D.I.C.E. have been a mystery for decades. Could it really be that they've finally uncovered Captain Dice's final resting place?
Team D.I.C.E. and the Phantom Knight both approach the planet Alec, home to the Immortal Pharaoh. He awaits with the Lumasword. But the Phantom Knight does not travel alone anymore. Along a trail of ice, he leads a huge mass of wild Dinobreakers. Both the Heron Knights and team D.I.C.E. converge on the Phantom Knight, struggling to learn his motives for rebuilding the Malusword and confronting the Immortal Pharaoh.
The Immortal Pharaoh finally enters the battle himself, Knight Breaking with the giant statue adorning his palace. His cruel, relentless attacks on all standing, be they Dinobreaker, Heron Knight, or D.I.C.E. member, reveals something much more sinister: the Immortal Pharaoh is not himself but has become possessed by the spirit of the Lumasword. Suddenly, the Phantom Knight's mission and the voice of the Malusword become clear: to use the Malusword to defeat the Lumasword!
Jet takes up the Malusword in place of his fallen brother, and the battle with the Immortal Pharaoh and the Lumasword moves to the very core of the universe: the Star of Heron itself. But D.I.C.E. and the Heron Knights will not stand idle, either. They join the battle to provide Jet the cover he needs to reach the Pharaoh himself in the heart of the eternal star. There, Jet finally comes to understand his brother's motives.
