Auf einer Fähre in der Hoenn Region kommt es zum Kampf zwischen Ash, dem Captain, der Ash unterstützt, und Team Rocket, das Pikachu entführt hat. Dabei gelingt es Team Rocket zu fliehen. Für Pikachu beginnt eine gefährliche und abenteuerliche Flucht.
Ash has left all of his Pokémon behind in Pallet Town – except Pikachu – and boarded a ship bound for Littleroot Town in Hoenn. Unfortunately, Team Rocket is on board as well, and they're cooking up a scheme to catch Pikachu once and for all. They nab Pikachu and hop off the boat just as it pulls into a port. Their plan quickly goes awry, and Meowth and Pikachu end up in a bad neighborhood. While Meowth and Pikachu team up to chase off a gang of territorial Haunter, Ash teams up with Officer Jenny to rescue Pikachu before the boat leaves.
Tout en poursuivant son voyage, pour se rendre à la ville de Hoenn, Sacha se fait enlever Pikachu par la Team Rocket. Alors que Jessie et James se retrouvent séparés de Miaouss et Pikachu, Pikachu et Miaouss doivent affronter des Spectrum, qui se sont approprié la ville. Par la suite, Jessie et James les retrouvent et utilisent une nouvelle invention. C'est alors que les Spectrum viennent en aide à Pikachu, et se réconcilient avec les Ratatas. Malheureusement, le lendemain, Sacha découvre que Pikachu ne se sent pas bien et qu'il a de la fièvre.
Ash y Pikachu están por primera vez solos desde que comenzaron su viaje y se encuentran en un barco camino a la Región Hoenn en donde planean tener nuevas aventuras.
Ash lascia tutti i suoi Pokémon, tranne Pikachu, a Biancavilla, e si imbarca su una nave diretta ad Albanova, nella regione di Hoenn. Sfortunatamente, anche il Team Rocket è a bordo.
A Região de Hoenn está na mente de Ash e ele se prepara para pegar um navio para lá quando a Equipe Rocket ataca! Sem o Pikachu e chegando a hora do navio partir, será que Ash conseguirá resolver esse problema?
