The team investigate celebrity chef Tommy Blumenheck's restaurant. This where the Head of M.I.9 and financial heads meet to exchange bank code numbers, but each time they do, SKUL somehow intercepts the code and empties each bank's cash reserves. Meanwhile at St. Hope's, the pupils have a protest against their nasty cafeteria food.

Oscar comes up with a plan to trick Mrs King into believing that St. Hope's is an MI9 training facility and that all the students are spies. Mrs King meets a supposed SKUL agent, who turns out really is working for SKUL! The agents are not convinced but are eventually proved wrong. Oscar's plan succeeds and by the time Mrs King's memory wipe fails, they have set everything up to make it appear that it was just a dream.

An expensive golden statue has been stolen from the PM. The team's investigation brings them to Terry Zucker, inventor of the Zucker vacuum cleaners that move around all by themselves. Only his vacuums seem to do a little bit more than just clean up and the team get more than they bargained for when Zucker's new Mega-Zucker accidentally activates, creating a black hole!
Britain's cleverest couple, the Steins, are kidnapped by the Grandmaster after they built an immensly difficult to crack firewall for MI9 on the way to a conference, however their baby daughter Grace is still safe. Chief Agent Stark is extremely angry that Rose, Carrie and Oscar allowed the Steins to be kidnapped from under their noses and tells them that as he will be sending out his best agents, they can look after the baby, much to Rose and Carrie's dismay. Oscar however is over the moon and adores Grace as if she were his own sister and is more than willing to look after, to the relief of Carrie and Rose. Oscar discovers that Grace is highly intelligent. While this is happening, the Grandmaster forces the Steins to hack into MI9's computer network, and Rose tells Stark to take the MI9 Mainframe offline, which he reluctantly agrees to do. The Steins are dismayed by this as this means they cannot fulfill the Grandmaster's wishes, nor can they see Grace. Instead, the Grandmaster orders them to make a firewall for SKUL. While this is happening, Rose has an idea and plugs Grace into the computer that the Steins have built, enabling her to hack into SKUL's mainframe. After finding them, Stark furiously tells them that they have disobeyed orders while the Steins gratefully take Grace.
Mr Flatley is excited when he gets a letter saying that his Great Aunt Jemima has left him a million pounds in her will. Of course, all the students of St. Hope's immediately try to get into Flatley's good books, hoping to get a share of the money. While Flatley is celebrating however he receives a ransom note threatening to blow up the school unless he turns down his share of the money and warning him not to go to the police. The note is taken to HQ where Frank discovers traces of Dugranite on it, a rare but powerful explosive - finding this, they know that whoever sent the note is serious - there is a bomb in the school and Rose finds a DNA sample on the envelope. They are also alarmed to discover that the last delivery of Dugranite was six weeks ago - to SKUL. Flatley is in a state of panic but Frank assures him he will find the bomb and defuse it. Mrs King does not know about the bomb so is annoyed when Flatley tells her, "Frank is my new best friend". Frank then gives Oscar, Carrie and Rose a task: Flatley's other three relatives will be arriving for the reading of the will in Flatley's office and they are to get a sample of DNA from them to compare with that of the bomber - presumably one of them is the bomber and working for SKUL. The other relatives are Jeannette, a posh vicar who's young people's drop-in centre is in danger of closure due to lack of funding, Nozzy, a failing rock star, and Hamish, a Scottish university Chemistry lecturer. However when they compare all three DNA samples, none of them match the bomber's. They are forced to conclude that this means the bomber is someone else, and they continue searching. Rose, however, examines the note and notices that to prevent handwriting analysis, the letters have been cut out of an American newspaper. She does some more research and discovers that one of the relatives, Dwayne, is living in America. He has a certain fondness for kittens and blew up his house in an experiment involving Dugranite! He
Roman remains have been found at St Hope's, an archaeological dig has come to investigate and it is getting worryingly close to HQ. Archaeologists have uncovered remains from the Ninth Legion, who's disappearance was one of the greatest mysteries in the world. But when SKUL are found at the dig site, the team's jobs are at stake. Furthermore, the dig is getting dangerously close to the lift shaft. Our spies must stop the archaeologists from uncovering HQ and put a stop to SKUL using the most deadly bio-weapon in history.
Pirates have been raiding numerous trade ships, stealing components to make a nuclear warhead. Their leader The Octopus, has plans to blow up the polar ice caps and flood the world to protect the world's marine life from humans. The team is tasked with protecting a ship with the final component for the warhead, but when they're are captured and The Octopus' true identity is revealed, Frank is torn between what to do.
The spies think they've uncovered a plan by the Grand Master to kidnap the Prime Minister, and stand ready for a daring rescue mission. However, they're shocked to discover that the Grand Master is meeting the Prime Minister to sign a peace treaty. Skul is going legitimate and the Grand Master is a free man! The Grand Master takes full advantage of his new freedom by announcing his decision to stand in the forthcoming general election. He wants to become the next Prime Minister and if he wins he plans to shut down the security services including MI9. Stark furiously orders the team to dig up some dirt on the Grand Master and stop his election campaign. Frank advises the spies to ignore Stark's order as it's morally wrong to interfere in the election. Believing they are doing the right thing by stopping the Grand Master, the team refuse to listen to Frank and go along with Stark's plan. Meanwhile, Mr Flatley announces that St Hope's will be holding its own election for School President. Scoop and Avril both enthusiastically throw themselves into their campaigns.
When Stark enlists the help of The Grandmistress as an MI9 business advisor, she seizes the opportunity to escape and leaves all Stark's agents stranded in the Himalayas. Meanwhile, at St Hope's Rose is upset when Scoop borrows her new model rocket the 'X48' and promptly breaks it. Frank and the spies remember that the Grandmistress used to run a toy factory and the team head out there hoping to catch her. As Frank and Stark watch with horror from HQ, Rose, Carrie and Oscar are captured by the Grandmistress. With every other MI9 agent stranded up a mountain and fearing for the safety of his team, Frank suggests a risky idea: turning three ordinary school pupils into MI9 agents using an invention called Smart Ease, a compound developed by MI9 in the 50s to dramatically speed up agent training. Stark reluctantly agrees to let Frank go ahead with the scheme and they administer the Smart Ease at random to three St Hope's pupils. MI9 has a new 'B Team': Avril, Davina and Scoop! Despite the B Team's initial reluctance, when they learn that their classmates are in trouble they agree to help and hurry to the toy factory in search of our spies. Meanwhile, Rose, Oscar and Carrie find themselves in a warehouse with the Grandmistress, standing next to crates packed full of X48s. Suddenly the Grandmistress flicks a lightswitch to reveal a huge rocket, a full scale replica of the X48 model... except this one has a bomb strapped to it! The Grandmistress locks the spies inside the warhead and sets a timer on the rocket. Can the B Team get there in time to stop the rocket launch, rescue our spies and save the day?
When SKUL agent Theo Phantom attacks Rose's friend Bodleian - the world's first artificially intelligent computer - the spies try to stop him, but Bodleian self destructs and Rose is injured in the explosion. Devastated, she is ordered to take leave from MI9. With another computer hack in progress, Carrie and Oscar use Frank's 'Cyber Visualiser' glasses to follow the electrical signal that leads them to Theo Phantom. However, when they catch up with him, Theo Phantom is shocked and denies any involvement with the second attack. As they arrest him, Oscar sees a strange image of another person in the room, but it quickly vanishes. Mr Flatley tries to get Rose involved in organising a project about the history of the school, but she's uninterested until Frank gives Rose a 'neural patch' to help her fall asleep. Afterwards she starts to find herself waking up in unexpected places in the school and begins to find messages about 'Rose and Bodleian' in old school records. She tells Frank about the messages but he thinks that she's just grieving. Meanwhile, the team learn that another computer hack is underway at the Central Court, and with Theo Phantom in custody they know it can't be him. The electrical signals lead them to a woman working in the Court who, just like Theo Phantom, denies any involvement. Oscar once again sees the mysterious figure and when he finally tells Carrie, the two wonder if could it be some kind of electrical being. Suddenly the screens go out in HQ and the face of "Crime" appears, an electrical being who was created in the explosion that destroyed Bodleian and is fixated on evil. Can Rose find a way to bring back Bodleian in time to stop "Crime" and restore order?
St Hope's is in a state of excitement as staff and students witness a rare solar eclipse from the playground. As the sun is eclipsed, everyone watches in awe as a colourful spiral appears on the moon's surface, with only Mrs King missing the action. Suddenly Frank receives a warning text from Stark and he sees that the spiral is having a hypnotic effect on everyone. Frank quickly manages to get Carrie and Oscar away, but is too late to stop Rose being hypnotised. As Mr Flatley and the St Hope's students run riot around the school and terrorise Mrs King, in a secret base the Grand Master celebrates the success of his spiral and prepares for stage two of his plan. He has kidnapped a man called Arthur Poopsberry, the creator of the spiral, and bribed Poopsberry's ex assistant Egor to help him use the spiral for evil. Via a note that Rose wrote before she was hypnotised, the team trace the spiral back to inventor Poopsberry. Stage two of the Grand Master's plan begins, and a spiral is broadcast on all UK television screens telling citizens to give all their money to the Grand Master. Oscar and Carrie pinpoint the source of the transmissions and hurry to the Grand Master's base to stop him. There they find Poopsberry, who tells them that there's still more to the Grand Master's plan. At 4pm the Grand Master will transmit the 'attack spiral', in order to force everyone to form a huge army and invade Belgium! Meanwhile, Frank starts to suspect that the means of reversing the hypnosis might be found in a most unexpected place: Mrs King! Can Frank and the spies unlock the spiral in time to bring Rose back, dehypnotise the nation and stop the Grand Master's plans?
Notorious criminal Beryl "the Beefcake" Bagshot, now 85, escapes from prison and is believed to be putting her former gang back together ready for an audacious heist. Her plan is to steal the 'Invigatron': a device that fires beams of healing energy and can repair injuries.The one person Beryl still needs to find is Harry "Fingers" Fulson, now retired from crime and working as a handyman. Meanwhile, St Hope's are holding a school disco and everyone is expected to bring a partner. Carrie invites Donovan, thinking nothing of it, but her ego is bruised when he simply laughs at her. The spies devise a plan to pretend that Frank's leg is broken, and thereby bring Harry to St Hope's as a replacement handyman. Eventually Beryl calls Harry and persuades him to meet her at a nearby retirement home, now the nerve centre of her criminal empire. She persuades Harry to join the gang and outlines her plan to steal the Invigatron. Harry is ordered to steal the chemical ingredients for a knock out gas vital to the plan from St Hope's. Once there he is followed by Chloe as he collects various items from around the school and he tells her how he wanted to be a dancer when he was younger, but instead made a choice that affected his whole life. Just as the two start to bond, Harry rushes off and Carrie is ushered away by Mrs King. When Carrie finally gets to HQ, Rose realises what the ingredients Harry collected are designed to make and they figure out Beryl's plan. The spies rush to intercept the heist but are outwitted by Beryl's gang and eventually captured. With Beryl set on destruction and the spies unable to stop her, will Harry's allegiance to Beryl outweigh his friendship with Carrie, or will he come to the rescue?
Ex-SKUL conman Troy Greek is due to hand over some intel to MI9, but before MI9 can reach him, SKUL discover the plan and inject Greek with a deadly poison. Greek is now in a coma, awaiting the arrival of a vaccine and being kept alive by a machine. When MI9 discover that a team of SKUL ninjas are out looking for Greek, they send him to the St Hope's base to ensure his protection. Frank agrees, thinking that the school will be empty as the kids are due to be away on a camping trip. Unfortunately, having failed to raise enough money to hire a coach Mr Flatley decides to relocate the camping trip - to the St Hope's gym! The spies reassure Frank that all will be ok - after all, the ninjas don't even know where the patient is hidden. Carrie, exhausted and a little spooked from reading the latest Pookie Plummer horror novel, is initially unimpressed by Mr Flatley's attempts to recreate the great outdoors in St Hope's. However, when the lights go out and the ghost stories begin, Carrie soon finds herself feeling unnerved, and a run-in with the legendary Grey Lady of St Hope's pushes her over the edge. Terrified, Carrie tells Rose and Oscar about her ghostly encounter, but the team soon realise that the Grey Lady is in fact one of the SKUL Ninjas! Realising that the ninjas are a threat not only to the patient but also to their classmates, the spies know they have to stop them. With Carrie feeling increasingly weighed down by her fears, can she battle her demons and prevent the ninjas from reaching the patient - and is the patient really all he seems?
