故事發生在人與MS和平共處的國度、新托比亞。某天，邪惡MS軍團「暗黑亞古捷斯」手下「先鋒渣古」，率領渣古兵團，企圖入侵。一位名叫「阿修」的少年，無意中啟動沉睡的MS「隊長高達」，更在他幫助下，打敗先渣古軍團。
為對抗暗黑亞古捷斯入侵，「SD高達戰隊」正式成立，後來更加上來自異空間，為解救故鄉危機，來到新托比亞的戰士「翼之騎士．零」及「炎之武者．爆熱丸」，成為夥伴。開始圍繞修仔及三位高達戰士的歷險之旅……
人とロボットが共存する未来都市ネオトピアを舞台に、別の次元からやってきた「ダークアクシズ」と戦う「ガンダムフォース」の活躍とシュウト少年との交流を描く。やがて、「ダークアクシズ」の脅威にさらされる別の次元『異次元世界（ソラ・ディオラーマ）』にある二つの国、騎士ガンダム（ナイトガンダム）の国「ラクロア」と武者頑駄無（むしゃガンダム）の国「天宮（あーく）」へと戦いの舞台は移っていく。
TV 애니메이션 건담 시리즈의 설정들이나 MS를 2등신으로 만들어 제작하는 SD 건담 시리즈. 최초의 TV 애니메이션이며 무한전기 포트리스, 모험유기 플러스터 월드와 같이 전 52화로 구성되어 있다. 일본의 애니메이션 역사상 첫 3DCG 제작 애니메이션이다.
