Prinzessin Saphire ist das einzige Kind der Königsfamilie des mittelalterlichen Reiches Silverland. Damit das Reich dennoch einen Erben hat, wird sie als Junge großgezogen, doch im Privaten lernt sie trotzdem, sich wie ein Mädchen zu verhalten. Doch neben dieser Tatsache bekam sie bereits vor ihrer Geburt fälschlicherweise die Seele eines Jungen „zugewiesen“. So muss sie ständig zwischen beiden Rollen eines schwertschwingenden Prinzen und der wohlerzogenen Prinzessin wechseln. Doch bald versuchen Duke Jeralmin und Baron Nylon, ihre Identität als Mädchen zu offenbaren, um selbst den Thron zu übernehmen. Zudem versucht eine Hexe, Saphire ihre Weiblichkeit gänzlich zu rauben. Nachdem ihr Vater stirbt und ihre Mutter in den Kerker geworfen wird, muss Saphire fliehen und bekämpft Jeralmin und Nylon aus dem Untergrund. Dabei verliebt sie sich auch noch in den Prinzen Franz Charming. Doch schließlich gelingt es ihr, den Thron zurückzuerobern und sie heiratet den Franz Charming. Dabei lässt sie sich ihre männliche Seele entfernen, um zur „richtigen“ Frau zu werden.

For the most part the story of both the manga and the serializations is the same, with only the second serialization (known as Twin Knight) and to some extent the fourth serialization being significantly different.
Taking place in a medieval fairy-tale setting, Princess Knight is the story of young Princess Sapphire who must pretend to be a male prince so she can inherit the throne (as women are not eligible to do so). This deception begins as soon as she is born, as her father the King announces his baby is a boy instead of a girl. The reason for this is that the next-in-line to the throne, Duke Duralumon, is an evil man who would repress the people if he were to become king, and because of this the King will go to any length to prevent him from taking over.
Princess Sapphire has a pint-sized sidekick in the form of Choppy, a young angel-in-training out to earn his wings. When she was born, Choppy accidentally gave Sapphire the blue heart of a rambunctious boy as well as the pink heart of a prim and proper girl, and so God sent him down to Earth to sort out the mess and retrieve Sapphire's extra heart. Choppy is stuck inside a rather weak mortal shell, and cannot go back to Heaven until he's fixed things. Sapphire won't let Choppy remove her blue boy's heart, however. As a result, Choppy is pretty much stuck with Sapphire (although he doesn't really mind).
Sapphire and Choppy experience a variety of fairy tale and political adventures, including encounters with ice witches and anti-Royal revolutionaries. Sapphire also dons a Zorro-style mask at night and fights crime as the Phantom Knight, as well as foiling Duke Duralumon's schemes to take over the kingdom and his attempts to prove that Sapphire is really a girl (and thus discredit her as the heir to the throne).

Certa vez o anjinho Ching, em mais uma de suas travessuras, faz uma menina engolir o coração azul e graças a isso ela fica com dois corações. Deus manda o anjo descer a Terra para pegar de volta o coração de menino e não permite que ele volte ao céu até que dê um fim à confusão que começou.
No Reino da Terra de Prata, as leis determinam que os governantes sejam homens. Por isso, quando nasce a princesa Safiri, ela é anunciada por engano como um menino ao invés de uma menina e seus pais são obrigados a manter a farsa, já que na linha de sucessão existem o malvado Duque Duralumínio e seu filho, o príncipe Plástico. Com a ajuda de Nylon, o duque tenta descobrir a verdade sobre Safiri desde o nascimento dela para poder retirá-la do trono e colocar o seu próprio filho nele.
Quando completa quinze anos, em um baile de carnaval, Safiri conhece o príncipe Franz e se apaixona por ele. Daí em diante, muitos obstáculos surgem entre os dois como Satã, Madame Inferno, uma bruxa que deseja o coração de menina para sua filha, a bruxinha Heckett, além de problemas no reino e das tentativas do Duque Duralumínio de provar que Safiri é de fato uma garota.
En el cielo se asignaba el sexo a niños y niñas mediante la entrega de una mora azul a los niños y una manzana a las niñas, uno de los querubines no quiere dejar de serlo, por lo que entrega a una de las niñas (zaffiro) su mora azul, por causa de la travesura de esté( cachito), quien en castigo es enviado a la tierra para corregir su error. La historia comienza realmente cuando, después de algunos años, el ángel con apariencia de duende encuentra a la chica y trata de convencerla en devolverle la mora extra que le dio. Al nacer su situación es ya de por sí complicada: en su reino rige la ley sálica por lo que el rey hace pasar a su bebita por varón para evitar que nobles inescrupulosos tomen el poder. La princesa crece vistiéndose como hombre, pero al llegar a la adolescencia conoce al príncipe de un reino vecino y se enamora de él. Ella y el príncipe deberán luchar contra los malvados que les quieren arrebatar el poder y, después de luchas y desventuras, los derrotan y consiguen casarse.
