Eine Frau namens Paulette Chambers wendet sich hilfesuchend an John. Sie berichtet ihm von den Machenschaften eines verrückten Wissenschaftlers namens Moretti, der Experimente an den Gehirnen von im Koma liegenden Menschen durchführt. John kann mit Paulettes Hilfe ein verlassenes Gebäude aufspüren, das Moretti als Labor für seine menschenverachtenden Versuche diente. Moretti ist zwar nicht aufzufinden - aber die Komapatienten liegen immer noch in dem Labor. Doch bevor John Doe sich um die Menschen kümmern kann, schaltet sich ein Computerhacker in den Fall ein und droht damit, das Elektrizitäts- und Wassersystem zu manipulieren und damit ganze Stadtteile von Seattle lahmzulegen. John gelingt es jedoch, den Hacker aufzuspüren, der sich als ein Gegner von Moretti und dessen Experimenten entpuppt. Gemeinsam wollen sie dem Wissenschaftler das Handwerk legen, doch als sie das Labor erneut aufsuchen, sind die Komapatienten verschwunden...
A woman, Paulette, picks up a locked case and has it stolen, then comes to John for help. Moretti, a dead scientist, developed chips to augment the human brain and left them to her. John accepts, believing chip-augmented brain processes may be connected to him. The trail leads to Moretti's house and a dead man — the thief, then to a on-line escort service where it turns out Paulette works. John figures out Paulette has the key on her charm bracelet and opens the case — it has a motherboard set up like a map of the city, and John and Paulette track the location to an abandoned basement being used as a lab with comatose accident victims being used as subjects in the chip experiments. Then they figure out the case contents have bar codes but when John scans them for info a hacker starts blowing up city sites through the electrical and water system and demands the case be given to him. John takes the case and tracks the hacker back to a nearby mall — it's Moretti's assistant Johansen...

L'enquête mène John à la maison du scientifique et à une agence on-line d'escort-girls, pour laquelle Paulette travaille. John ouvre la mallette, qui contient un plan de la ville. Celui-ci le mène à un sous-sol où d'étranges expérimentations sont menées...
