In the year 2100, children have become Web divers and uploaded their consciousness onto global computer networks. They play in a cyber park called the Magical Gate. One day, a mysterious computer virus appears and begins to destroy the Magical Gate. Programs called Web Knights were created to protect the children from the virus but the virus turned all the Web Knights against the children. The only Web Knight to escape this is Gladion. Gladion seeks the help of Kento Yuki, a Web Diver who is in the fourth grade.

La storia è ambientata nel 2100: una grande rete informatica collega ormai tutti i computer del mondo. Uno dei principali luoghi di ritrovo nel cyberspazio è "Magical Gate", il cyber parco di divertimenti, meta di tutti i giovani navigatori della rete. Ma un nuovo e misterioso virus informatico minaccia "Magical Gate", e neppure chi dovrebbe salvaguardare l'integrità del web sembra poter fare nulla.
西暦2100年、世界はコンピューターネットワーク「ワールドリンク」によって結ばれていた。ワールドリンク上で世界中の子供達が交流できる仮想体験世界「マジカルゲート」に、悪性の自立コンピューターシステムデリトロスが出現。機能の殆どを侵蝕し、ワールドリンク全体、ひいては人間世界をも消滅させようと企む。
マジカルゲートを守る防衛プログラム「ウェブナイト」の1人であるグラディオンは自身とシンクロできる少年、「ウェブダイバー」結城ケントと出会う。最高のパートナーであり親友ともなる彼と共に、洗脳されデリトロスの手先となったウェブナイトと戦い、捕らわれたケントの弟の結城カイト、ライバルの浅羽ナオキ、年上の倉知ショウの3人を始めとするケントのクラスメイトと世界中の子供たちを救い、マジカルゲートの平和を取り戻すために戦うのだった。

서기 2100년. 세계는 컴퓨터 네트워크 '월드 링크'에 의해 연결되어 있었다. 월드 링크에 존재하는 세계의 어린이들이 교류할 수 있는 가상체험세계 '매지컬 게이트'. 이곳에 악성 자립 컴퓨터시스템 '딜리트로스'가 출현해 월드 링크를 잠식하고 최종적으로는 인간세계를 소멸시키려는 음모를 꾸민다. 매지컬 게이트를 지키는 방위 프로그램 '웹나이트'중 한명인 그라디온은 자신과 싱크로 가능한 소년 '웹다이버' 유우키 켄토와 만나게된다. 최고의 파트너이자 친구인 켄토와 함께 세뇌된 다른 웹나이트들과 싸워나가는 그라디온. 이들은 켄토의 동생 카이토, 라이벌 나오키, 쇼우등을 비롯 전세계의 아이들을 구하며 매지컬 게이트의 평화를 지켜나간다.
