Allison & Lillia spielt in einer Welt, die unserer Vergangenheit zur Zeit des 1. Weltkrieges ähnelt. Die Welt ist durch ein Gebirge und einen großen Fluss in zwei Länder aufgeteilt, die zu Beginn der Geschichte bereits 100 Jahre Krieg gegeneinander führen. Allision, eine Pilotin der Luftwaffe eines der beiden Länder, erlebt zusammen mit ihrem Kindheitsfreund Wil, der ein photographisches Gedächtnis besitzt, wie ein Bekannter entführt wird und nachdem sich beide aufgemacht haben die Entführer zu verfolgen, geraten sie unversehens mitten ins Land des Feindes.
Allison & Lillia basiert auf den Light Novels "Allison" und "Lillia & Treize" von Keiichi Sigsawa. Keiichi Sigawa schrieb bereits die Light Novels zu Kino no Tabi (Kino's Journey). Der erste Teil des Anime behandelt die "Allison" Novels, während der zweite Teil die Story der Ranobe "Lillia und Treize" erzählt. Deren Handlung setzt ungefähr 15 Jahre nach "Allison" ein.
The story centers around Allison Whittington, a young blonde pilot in the Roxche Air Force who has experience with biplanes. She visits her good friend Wil Schultz (short for Wilhelm) during his summer vacation at Rowe Sneyum Senior School's dormitory after being away for six months. Wil, who resides in Roxche, enjoys reading books, has a photographic memory, and is a good marksman. While out for a drive on Wil's motorcycle they run across an old man waiting on a bridge who is well-known in the area for telling false stories. They give him a ride to his home, and while there he tells them a story he claims to be true: that there is a treasure in the western region Sou Beil which could end the conflict between the two nations. Before telling them more, a man who claims to be from the town hall takes him away, though Allison & Wil quickly give chase after noticing that the man was lying.

L'histoire se passe sur un monde alternatif. Ce monde est occupé par un immense continent coupé en deux sur l'axe Nord-Sud par une gigantesque chaîne de montagne, appelée Montagnes du Centre, et par la fleuve Lutoni. L'est de ce continent est occupé par la nation de la Confédération Roxcheanuk, dit Roxche, tandis que l'ouest est occupé par le Royaume Uni de Bezel Iltoa, raccourci en Sou Beil. Ces deux pays se disputent la plus grande ancienneté et l'origine de l'homme. C'est un argument idéologique mis en avant pour valoriser les théories ou la primauté de l'un sur l'autre. A cause de cela, les deux pays sont en guerre depuis des générations : 130 ans. Mais un armistice précaire a été signée il y a 10 ans.
Allison et Will, deux amis d'enfance roaxchiens âgés d'une vingtaine d'années, vont se retrouver embarqués dans une folle aventure. Ils vont jusqu'à voler un avion pour partir sur la trace d'un inestimable trésor : l'objet de toutes les convoitises pourrait mettre un terme définitif à la guerre !

La historia se desarrolla en un mundo que se divide en don grandes regiones, la Confederación Roxcheanuk por el este y Reino Unido de Bezel Iltoa por el oeste, los cuales están en “guerra” discutiendo en que continente se origina su raza. Allison es una chica Piloto con gran carácter, capaz de dominar a su querido y apacible amigo Will, joven estudioso y con una excelente puntería con las armas. Ambos se ven envuelto en una aventura cuando encuentran a un viejo que les indica que sabe el paradero de un tesoro invaluable, capaz de cambiar al mundo… Will sin saber como se encuentra en un avión piloteado por Allison hacia una gran aventura que sin duda cambiara la vida de ellos y de todas las personas…
앨리슨과 빌은 오토바이크로 마을의 변두리로 나갔다가 헛소리 잘하기로 유명한 노인을 만나, 어떠한 보물에 대한 이야기를 듣게 된다. 두 나라의 대립마저 잠재울 정도로 가치가 있는 보물이라고 한다. 노인은 그 보물에 눈이 먼 조직에 납치당하고, 둘은 노인을 구하고 보물을 찾기 위해 뒤를 쫓는다.
