It is at this time that Seiryu takes a desperate action: commanding the Black Shinkansen and transforming it into the Black Shinkalion!
合同演習のため、全国各地のシンカリオン運転士であるリュウジ、シノブ、ミクが大宮に集結した。しかし、リュウジは年下のハヤトたちと一緒に戦うことに反対という立場を崩さない。かたくなな彼の態度にはわけがあるようで…。
そんななか、またしても「漆黒の新幹線」が現れる。いつものように巨大怪物体を生み出すかと思われた「漆黒の新幹線」だが――今回は突然線路上で停止する･･･。
各地新幹線戰士駕駛員進行聯合演習，但龍司依舊反對讓隼人等與敵人作戰。隼人請求未來等訓練其作戰技巧，以爭取龍司承認。龍司因母親情況轉差而要回去察看，青龍卻在此時駕駛黑色新幹線出現。
